The right area depends on your trip — here's what each neighbourhood is best for.
The water is the reason. Semporna's rooms answer to the dive boats that leave for Sipadan, Mabul, Kapalai, Mataking and Maiga, so the closer a bed sits to the landing, the less of an early start it costs. There is not much town to it.
Little in Semporna asks for a second day, and the Tun Sakaran Museum is the one fixed attraction on the land side of a stay built around reefs. Semporna District has its seat here. Nothing in the town is far from the water.
Islands are the alternative. The dive boats work Mabul, Kapalai and Mataking out of Semporna, so a base among those islands trades the town's landing for the reef itself, at the cost of everything on the mainland. Sipadan is the name that carries.
It sits among the same group off the Sabah coast, and trips out to it are the reason a great many arrivals come this far into Tawau Division at all. Maiga completes the set. Between the town and those islands there is no third option, which makes the choice a simple one between an early boat and a shorter crossing.

Anyone reaching Semporna District comes overland through Tawau Division, and the town is the last stop on that side before the water takes over.
